If I start pcb without file argument all is OK.
Maybe the problem is a result of inserting elements.
I proceed as in your tutorial -- first prepared an empty board with nice
parameters (layers, size, ...) and inserted elements from gsch2pcb with
File/Load layout data to past buffer.

I will start from scratch tomorrow -- maybe I can reproduce it.
