Comment:

 Sorry for the necro, but I am now experiencing exactly the same issue
 under the latest Chrome x64 stable release (Version 38.0.2125.104).

 This time it's not Reddit, but steamcommunity.com. While that page does
 support https, it breaks my other extensions which (apparently
 intentionally) do not work with the https prefix.

 Like the OP, I want HTTPS-E to remember my preferences even after
 restarting the browser.
