 I tried, but was unable to reproduce this. Here's what I did:

 FF 4.0.1, HTTPS Everywhere 0.9.6 to 0.9.9d6: Custom rule OK
 0.9.9d6, FF 4.0.1 to FF5.0b2 upgrade: Custom rule OK
 0.9.9d6, FF 4.0.1 to FF 3.6.17 downgrade: Custom rule OK
 0.9.9d6, FF3.6.17 to FF4.0.1 upgrade: Custom rule OK
 FF 4.0.1, HTTPS Everywhere 0.9.9d6 to 0.9.5: Custom rule OK
 FF 4.0.1, HTTPS Everywhere 0.9.5 to 0.9.6: Custom rule OK

 From what I've seen, HTTPS Everywhere doesn't modify the contents of the
 profile/HTTPSEverywhereUserRules/ at all.

 Is it possible that the bool/preference (in Addons > HTTPS-Everywhere
 options) got disabled somehow?
