As for where to put the files, perhaps this will clarify things:

Settings you want to apply to all your designs (as a user) should go in
$HOME/.geda/gafrc

Settings you want to apply to only this particular project should go
in the local project directory (for example,
/home/myname/myproject/gafrc)/

As for symbols not being found, keep in mind that 
(component-library "./") in your ~/.gEDA/gafrc will tell gschem to
look for symbols in "~/.gEDA/gafrc/".  Is this what you want?

If your symbols live in your project dir, then put 
(component-library "./") in your project gafrc (i.e. in
/usr/home/tomdean/cad/work/gafrc).
