If you're talking about the fab drawing, the pins won't confuse the
fab house. They want it that way - they use the pins for
registration. Your outline should go on a separate layer named
"outline", and pcb will produce a separate gerber file called "fab".
Tell the fab house that this is the fab/assembly/layout (or whatever
they call it) drawing. They'll know what to do with it.
If they don't, change fab houses.
