Sounds like you need to point Tor to the torrc you want it to use. This is
definitely a non-standard setup, and the thing you describe is not a bug
for our bugtracker. Your best bet would be to ask people in irc:
https://www.torproject.org/about/contact#irc
or maybe the helpdesk if they are feeling especially kind that day, but if
I were them I'd send you back to irc.
