What is the stencil layer?  A pcb fab company wants me to identify the top stencil, bottm stencil and outline layer.  Which gerber files are these?

fab is a fabrication drawing outlining the numbers of holes and sizes and
general info.  You should send it.

gbr. is the artwork for each layer.  You should have:

top_copper.gbr
bottom_copper.gbr
top_silk.gbr
plated-holes.cnc

for a simple two-sided board with no mask, silkscreen and plated holes.
The fab file will help them solve answer any questions.

Another option is to name everything with your name, date and version
number so they'll keep all your stuff together.  Either system will work
if they have a way to designate your layers.

Getting boards back with the top and bottom mixed up appears to be a
common board-order pitfall.

There'll be gerbers for the solder mask if you have it, and a stencil too
if you need one of those for squeegying solder paste onto the board.

Should I include the .net
> and .pcb files?

No.  Those are yours.  The board house probably won't know what they are
anyway.
