Yes.

The people using the .xy files are the board stuffers, who generally
have no contact with any other design files. If coordinates are
inconsistent, they'll never know it -- they just line up the origin
and axis definitions with what works on the physical board.
I only used this process once, back in 2001 or so, and the people
"programming" the pick-and-place machine seemed like they were used
to covering for toolchain oddities. PCB's coordinate file was no worse
than average.
