I don't suppose the source to the app and the build script are available anywhere? If not, would you mind sharing them? If you don't want to share it, can you put together a minimal sample to reproduce the problem?

It seems the base.so file is sought after somewhere in the system python path rather than in the app bundle (where the file actually does exist in "Contents/Resources/lib/python2.5/lib-dynload/pygame").
