Re-reading, I'm not sure I understood your problem correctly, sorry if
the above reply wasn't helpful.

If you're still having issues, check your layer stack-up looks correct
for the board, and perhaps post a (small) screen-shot, or if its not
confidential, the problem board file - and someone will take a look.
