Harold, that happened to me once.

I actually had some very short traces that were hidden under the holes/pads. 
What can happen is a trace can be made with a knee really close to the center
of a hole/pad.  Then, let's say you delete that trace, but forget to delete
the little knee connected to the pad.  If the pad is big enough (or you make
it bigger with key-s) and the trace is short enough, the pad can cover it
totally.  Since the pads are displayed on top, you'll have a hard time seeing
it.

Toggle pins/pads layer to see if this is the problem.

Holes get plated, and PCB thinks that anything on a power plane is
electrically connected to the plane so you get a shortckt error.
