Have you tried viewing the mask?  Just enable the mask layer and you
can see the masks, and when the mask is visible you can edit the masks
with the clearance keys (k, Shift-k, Alt-k, Alt-Shift-k).

Most vias should have mask over them (tented) or have sufficient
clearance (like pads).
