Thanks John, please explain about these flags?  Maybe I have really
messed up somewhere.  How do I set clear these flags, what do they do?

The "clears" flag forces traces to clear copper as you route.  I usually set
and clear the flags from the menu. You can also clear and set the flag
with a user command. Check the manual for the syntax.
