I have had similar experiences. Often when I can't grip the designator I grab then entire foot print move it a bit and then see if i can grip the designator. In the versions I have been using this seems to work.

Use gattrib from 20050315 to add footprints.
Use gsch2pcb 20050315 to create pcb.

Can you move the R1 designator on your system?

What is going on to prevent R1 designator from being moved?
