Just create one symbol for each footprint.
If you choose a (graphical) pin layout for the symbol that is identical 
for the different footprints, you can easily exchange the symbol if you 
need the other footprint.

Take a look at the AT90S8515* symbols in the micro lib. Three different 
footprints with three different pinnumbers. But all symbols have the 
pins on the same position.

Well, we're all talking about a better symbol system. But unfortunatly 
nobody wrote it yet ;-).
