I would say the more you can do initially to make sure your package is
installable anywhere, the better off you'll be in the long-term. Make all
of your paths configurable so you can change them in one location, and you
should be fine.

And, as a Linux end-user, I would highly recommend if you're distributing
source to use the "configure / make / make install" route rather than most
of the systems out there. It works, and it works well.
