From what little information about this I could find is that it's a known
issue and they're going to try and fix it in 1.3.

A problem with not using hardware surfaces is that, at least in my
experience, if you're using fullscreen and doublebuf, it uses a hardware
surface whether you like it or not

hello bob, this is definitely an SDL problem. i've just put together
some minimal source and sent it off to the SDL mailing list. once i've
learned what the situation is from there i'll let you know. for now
the only workarounds are to not use hardware surfaces, or to do some
software mouse emulation.
