From your description, it sounds like you're using the auto-enforce DRC mode which uses the highlighting to determine where you are allowed to connect. The "acitve net" should automatically un-highlight when you terminate a connection. It sounds to me like you aren't actually "completing" the trace. i.e. you put down the copper you want, but new copper is still following the mouse movement. In order to complete a trace you must click twice at the terminating point; that should leave you with the same drawing tool, but it will be awaiting a start point and the highlighting should be removed.
