One way is to start your board in PCB - set up the layers, size,
mounting holes, flags, etc - all the mechanical stuff. *Then* run
gsch2pcb and merge in the new stuff. That way, you start with the
layout *you* want, and not the default board gsch2pcb offers.
This also lets you have templates for various board geometries, ready
to go.
You want to make sure you start off with "new lines/arcs clear
polygons" checked. This comes from the "clear-line" setting
(.Xdefaults, gconfig, command line), and defaults to "on".
The defaults for gsch2pcb seem to be in
$prefix/share/gEDA/scheme/gnet-gsch2pcb.scm and
$prefix/share/gEDA/scheme/gnet-PCBboard.scm
