Really, you only need them on the routing layers. The autorouter will drop vias through polygons if it can get from one routable point to another in doing so, but if all routing layers have the polys, it's not possible. If you connect any of the polys to a net, then it becomes fair game for the autorouter to use it for routing that net. This is in fact the way you can get the autorouter to route to power and ground planes.
