Well, this case I can check myself; and it appears that two polygons
on "solder" layer do disappear on loading the file; as I mentioned,
the bug was fixed in current GIT head.

BTW, layer settings seem to be wrong: e.g. you evidently use "solder"
(bottom) layer to draw lines on the top side, they won't connect to
pads on the right side; you probably should regroup your layers.
