I just saw this on Freshmeat:

The Freshmeat description says: "JChemPaint is a Java 2 program for
drawing 2D chemical structures like those found in most chemistry
textbooks."  The website says: "JChemPaint is an editor for 2D
Molecular Structures.  JChemPaint is intended to be complementary to
JMol, a visualisation and analysis tool for 3D molecular
structures."
