There are no fundamental issues with editing PCB files directly. The
usual guidelines apply:

* use a text editor (not a word processor)
* If something looks different than what the manual says, and you are
using a snapshot or CVS, there's a good chance that the documentation
just hasn't been updated.
* Make lots of backups. It's easy to mess up the syntax of any
structured ASCII file, and you may lose parts of the design the next
time you bring it into PCB. This is a good argument for learning how
to check your design into a revision control system (CVS, Subversion,
Arch, etc.), even if it seems like overkill.
