If you can point us at a board and a set of steps that would be very
helpful.  I submitted a few bugs related to this after my last board and
most of them I also have fixes for.

The polygons are saved as their complete outlines.  All of the clearing
is done when the board is loaded (or modified).  A couple I found were
bugs that only manifested on incremental updates:  moving rubberband
lines or moving a line from one layer to another.  There are patches
with the bugs on SF, and if DJ or Dan would ever get back to me I could
commit them.

The good news is that upgrading PCB and reloading your board might fix
problems with your planes.  And if you ever have a problem, just save
and reload the board.

Yeah, that's the kind of bug I'm talking about, although the version I was
using didn't have that bug.  A more recent PCB probably fixes that.
