Yes, the symbols had refdes attributes.

I have now changed "refdes=..." to "comment=...".
Value and footprint attributes are still present.

This fixes the netlist -- fine.
So to hide parts from pcb we have to insert attribute "graphical=1" and
we have to remove "refdes=..." attribute.
