My only idea:

In my DAD/DSO project with about 1000 symbols/elements I have

stefan@AMD64X2 ~ $ cat /mnt/data/stefan/gEDA/DAD/gafrc    
(debug-options (list 'stack 200000))
(component-library "../imported-symbols/")
(component-library "../gedasymbols.org_salewski_symbols/")
(component-library "../custom-symbols/")
;(component-library "local-symbols/")


The entry 

(debug-options (list 'stack 200000))

was necessary for gnetlist, other people have reported the same on this
list for larger projects.

But your schematic worked without that for me.
