I'm not sure what the whole 'masked' thing means (I'm not a linux user), but I've used gEDA for years on a 64-bit system (alpha) with no problems so I'd be suprised if it didn't work correctly on AMD64. I know for a fact it at least builds on AMD64 running NetBSD, but I don't have one to try running it on.

You may have issues with some of the dependencies. I know that us alpha users have had to fix countless bugs in 3rd party software. gEDA should be fairly 64-bit clean though.
