Another one:

Have multiple 'views' of a PCB.  One can be the 'traditional'
graphical editing window.  Another can be the human readable
source file.  Both views should always be in sync and switching
between them should be trivial (a set of tabs across the top of
the window?)  Highlighting/selecting an object in one view should
select the same item in all views.

Placing a PCB precisely now becomes:

Use Method 1, previously described by Stephen M.
If the line is not in exactly the right place,
click the 'text view' tab and the user will see
the human readable source with the cursor at the
text corresponding to the line being edited.
Make any necessary changes, then click the 'graphical'
view tab to return to 'normal' editing.

I guess such a scheme might be difficult to program,
and maybe better handled by dialog boxes as suggested
by DJ, but it is something to think about.
